Plot synopsis
Part 1
After opening the one-way wormhole to Atlantis in the Pegasus galaxy (see Stargate Atlantis), the new expedition team, led by Dr. Elizabeth Weir, is faced with many pressing problems. First, while the submerged city is protected by a shield, the city is low on power and may soon be flooded by seawater. Second, the part of the team sent to find new energy sources and possibly a backup location, while meeting with friendly native humans called Athosians, is attacked by a new enemy which is known as the Wraith. Several members of the team are taken by the Wraith, including the leader of the expedition team's military branch, Col. Marshall Sumner (guest star Robert Patrick), while the remaining team members retreat to Atlantis with the natives.
Part 2
When the city's shield threatens to collapse completely, the autonomous city's failsafe activates, causing the city to rise to the surface of the ocean (thus the name of the episode), which somewhat alleviates the power situation, but still leaves the city defenseless without a shield. Using an Atlantean spacecraft (named a Puddle Jumper), the team soon attempts a rescue mission on the Wraith homeworld, led by the second ranking military officer, Maj. John Sheppard. Most of the taken team members and native people were rescued, but it was too late for Col. Sumner, the original leader of the military branch. Now joined by the native people, the expedition crew establishes a foothold in the Pegasus galaxy.
